@manton I believe I found the reason why some Mastodon replies are not shown as comments in blogs: I seems that these are unlisted comments, which do not show up on any timeline, just below the toots. Is there anything you can do about that?
Ah, glad you figured that out. We purposefully do not show unlisted comments on blogs or in the timeline. Mastodon users expect that those comments are somewhat private and so they usually don’t want them accidentally shown anywhere else.

I agree with the reasoning for not showing those replies on blogs or in the timeline. They are private messages.
However, please do show Quiet Public replies and Private Mentions in the @mentions section of the timeline, visible only to the logged-in user:
In my opinion, a “mentions” tab that doesn’t show all mentions — and doesn’t even notify the user that it’s not showing all mentions — is not useful. For that reason, I’ve switched off receiving Mastodon replies on the MB timeline.
